I'd say Kryptonian is a LA +20 race with DR 30/magic or kryptonite and fists that function as Adamantine for bypassing DR/hardness. I'd put Clark Kent as an Exalted Commoner 1 (rural background) / Expert 5 (journalist) / Fighter X (once he gets experience).
Bruce Wayne I'd put as an Urban Ranger 10/Rogue 10 or some other CR 20 combination. In d20 Modern I'd be tempted to stat him as Dedicated/Fast/Smart/Infiltrator/Martial Artist.

I'd ditch the commoner level for Clark. Expert makes a decent farmer, too; they're just "better" farmers.

I would probably place Batman at level 16 or so, with a variety of d20 Modern base classes (and/or some carefully-tailored Advanced and Prestige Classes). I would place Superman at about level 6, with the 'Kryptonian' template that gives him all his powers. I suspect, though, that the template would be rather more than LA +10 - I think Superman is generally more powerful than Batman.
As always, though, it's going to depend a lot on which version of these characters you are dealing with.
