Fantastic reference. Very easy to navigate. Very clear text. Filters are pretty good on spells and monsters. Includes everything from the SRD, including Unearthed Arcana and Expanded Psionics Handbook stuff.

Custom dice roller
I wrote a dice roller that works as a flyout bar from the right side of the screen. Move the mouse all the way to the right and it slides out, move away and it disappears. You can also lock it in place and it will become transluscent. I find this VERY useful during play.

Ohh... would you mind sharing? Please :)

Okay, prepare to laugh.
I still use the Character Generator Demo version 1.2 from the old Players Handbook. I've got the current PCGEN downloaded and like the improvements of it. But I still use the Demo. I dig the GUI on it and have a hakpak for equipping magic items so it does everything I need. It aint perfect, but I like it.

In order of how much I use them:

DM's Familiar
d20srd
HeroForge
SpellForge (now includes Spell Compendium)
WinAmp (background music)
Picasa2 (showing pics to players)
Adobe Acrobat/Photoshop (for cutting pics out of Dungeon's pdfs)
Word/Excel
CC3/CC2 (haven't messed with CC3 much yet)
