I don't think that the ship directly disintegrated that guy. I think the shields acting up was definitely the clue. The Destiny is probably flying into a dangerous stretch of space, and the shields were unable to protect from a burst of radiation or something like that. However, the Destiny is acting oddly at the moment. I think that there is a chance that it is up to something, though not necessarily in anyone's favor. At this point, I wouldn't attribute any action the Destiny takes to Franklin. The Destiny has always acted according to its own will, or programming, or whatever it is that drives it.
EDIT: I wonder what was inside those strange cylinders in the room Eli and Chloe ended up in. They wouldn't build a strange set like that just for the two to sit down and have a conversation in for a minute or two. This whole lost section of the ship will probably be important for the next season.
