Where do you get these ludicrous ideas? When did I say they are often overthrown? Bullpies. With adventurers on both side?

And you're talking about me having no knowledge of the world? You're ignoring what you know, rather. OP wants to mess around the hard way, not raise them from the dead.
You sound angry. If so, might I suggest taking some time off to re-evaluate your situation? He who lets the opinions of strangers on the internet dictate his mood is in a poor position.

Stupid people just plain don't get to hold the throne to begin with, puppets excluded. There are plenty of others to rule from the shadows without any assassination plot, rebellion or whathaveyou.

If you increase the entry requirements for successful tyranny, you reduce the number of candidates. That's inevitable.

Yeesh, so if there are less canditates. How many politicians do you need to ruin a country? My guess would be one. There are still going to be more than enough people to take over. They don't need a godsdamned Einstein, just an average NPC.

To me it would come down to a number of steps and this MAY require a number of different teams:
  • Research - characters would do a lot in looking into finding out everything they can about said creature. May be they hire a team, maybe they have them on staff. You can work this out with a simple flow chart: roll X find out 1 fact, roll a Y and find out 1 myth. The greater the CR, the harder it is to find Facts.
  • Location - they would have to find the said creature. This would be the jobs of scouts and rangers but it is also investigation.
  • Trap building - want it alive, you got to have a trap. Some times it is a magic trap, some times just a pit or even a bunch of guys with a net but if you want it alive, you got to have one.
  • Teamsters - Once you capture it, you got to move it. And this is where the fun really starts, getting it from point A to Z and all the points between. This is the adventure, dealing with NPCs, Tolls and other parties that may let you do the work only to try and steal the reward.

Wow. That didn't occur to me! You're right, moving through the countryside could complicate the quest. I like it!
 

A wand of Reduce would help in that transport and other logistical issues. Bags of Holding an the like would be a boon as well.
