I think the type does change, otherwise spells like Charm Person would still work.

Charm Person is a magical effect. For that the type is considered to be outsider.

If true, that makes favored enemy (outsider, native) a lot less useful.

How so? Because it doesn't apply to 20th-level monks?

There are quite a few native outsiders. For example, Elves with the Otherworldly feat in FR would be native outsiders.

But it's probably not the best choice for Favored Enemy, so much for sure.
