Counterspelling -- Wizards can learn every spell and therefore counter every spell.
Wizards have the potential to learn every spell, but that requires a lot of time, a lot of money, and a lot of spellbooks. Plus wizards can't prepare every spell, and they can't counter what they haven't prepared. A sorcerer can counter any spell he knows, at any time, as long as he has the slot.
Familiar --> Why would a Wizard HAVE a familiar? When you consider that CHARISMA is the basis for attracting other beings, etc.
The wizard doesn't go pond-crawling looking for toads willing to shack up with him. Calling a familiar is a magical ritual. It has nothing to do with your Charisma - just like Animal Friendship. That is consistent with the rest of 3.5.
Skills --> A Wizard will get more skill points than a magically-equal sorceror. The answer to this is simple -- give the sorceror more charisma-based class skills.
This I agree with.
Charisma--> Sorcerors don't specialize in a school. But it would be logical that any humanoid-oriented mind-affecting spell would be more powerful in the hands of a charismatic sorceror.
If the sorcerer has Skill Focus: Enchantment, sure. Otherwise, no, it's not logical.
Sorcerors also get the shaft because Craft skills and feats favor Wizards.
You're really reaching, here.
You can say the Sorceror's preparatory advantage is a huge benefit, but in most play it is not. Most DM's simply allow time for the mage to prepare the right spells before attacking Monster X.
That would be the DM's fault, and not the class'. Being able to cast what you, when you want, is a definite advantage. Being able to use metamagic feats on the fly is a huge advantage.
