I basically agree. However, I see the epic boons in the DMG as being somewhat like that "god killer" feat. They take PC power well beyond normal mortal realms. However, if that would not be able to defeat a true god in my games. That is why I am working on rules for divine ascension and "true forms" ;)
How do epic boons affect a monster's CR?

Okay cause I saw Iggwilv with epic boons and her CR was 9 higher than the one without.
Got it - I was just explaining how she achieved things beyond a typical PC.

However, an epic boon has the same effect any other trait. It is a case by case basis. If a boon gives more HP (Boon of Fortitude) then you use that HP in the CR calculation. There is not set guide for 1 boon = X bonus to CR. You just calculate CR normally.
