A probably stupid question about encumberance

Simple question, if a character is encumbered due to carring weight (as opposed to armor), do they take the proficient or nonproficient penalty?
In other words, do they take the penalty to attack and to all strength and dex-based checks, or just to the smaller list as per wearing an armor they are proficient with?

As an example, say the character is wearing light armor, but is medium encumbered due to weight.

Hi!

You suffer only the worst penalty from either the armor check penalty or from the encumbrance penalty.

For example, if your character wears a chainmail (-5) and a heavy steel shield (-2), she would suffer a total penalty of -7 with a Maximum Dexterity Bonus [MDB] of +2.

If she were to pick up a heavy load, she'd suffer from a -6 armor check penalty with a MDB of +1.

Combining the results of both the armor/shield penalties and the encumbrance penalty, she'd suffer from a total penalty of -7 (armor/shield) and a MDB of +1 (encumbrance).
