They're still not getting the hang of skills. Ultimately, I think for my own sanity I'm going to default to the 2014 way of doing things just so they can write clear numbers on their character sheets.
Sorry you're having this challenge with your players. I feel like I am missing something but I am not sure the 2014 rules are going to lead to a better experience. The problems, you have given examples for, would come up in 2014 system as well.

A player repeatedly asking "Do I add my proficiency bonus?" points to their ignorance on understanding proficiencies not the bonus that needs to be applied. The players are meant to be the "master's" of their character. They should know if they have proficiency in a skill and what bonuses get applied (static and/or expertise).

I suggest just defaulting to what you consider normal for Skill and Attribute combinations (e.g., Jump; Strength) and only when a player tries to convince you of a different attribute to be used then you engage with it. This is pretty much how much both systems operate with A5e providing a bit more in the way of flexibility to an otherwise unwritten rule.
