Animated Objects have Hardness as an Extraordinary ability, but their material does not affect their challenge rating. It would seem to me that a glass object (hardness 1) would be a heck of a lot easier to kill than an adamantite object (hardness 20). Anyone have a rule for this?

Seriously, there are so many special cases that adjudicating CRs often comes down to judgement. If in your opinion a creature should be tougher or weaker than what's stated in the books, then feel free to adjust CRs to match.
