3) Only if you have the Combat Reflexes feat.

Could you assume that the Combat Reflexes Feat is needed to make an AoO if an invisible character is moving through your threatened spaces?

That would be a different ruling from Skip's, as being flat-footed an losing your Dex bonus are two different things. (Viz. the Barbarian's Uncanny Dodge ability.) But we're in house rule territory now, anyway ... I think Dancey's ruling is closer by the letter of the rules, but dcollins has a good point about the hassle level of this. If there are a lot of invisible characters dancing around the battlefield, that could add up to a horrendous number of rolls.
