How does this work exactly?

SRD:
Bolstering Undead

An evil cleric may also bolster undead combatants against turning in advance. He makes a turning check as if attempting to rebuke the undead, but the Hit Dice result becomes the undead combatants' effective Hit Dice as far as turning is concerned (provided the result is higher than the undeads' actual Hit Dice). The bolstering lasts 10 rounds.

Do you divide the bonus HD amongst all the undead equally,
can the cleric choose to allocate HD (among the same or mixed
groups), or does he add the bonus HD (say he rolled turning
damage of 20HD) to ALL undead (unlikely, each undead would
get +20...).

Also, does the bonus HD from bolstering apply to turning
check (highest level) or turning damage (number of undead)
or both?

When bolstering undead you do not roll for turning damage, you only roll your turning check. See PHB, page 140.

The bolstered undead have an effective HD which is equal to, lower than or higher than your cleric level as per the Turning Undead table.

No, I did not say that.

You bolster every undead within range which is normally 60 feet radius.

(Note this is a very powerful tactic)

I thought you were asking about how to make skeletons stronger, upon which I was going to recommend superior or masterwork skeletons from Hollowfaust: City of Necromancers.
