Conversion work is fairly minimal and easy enough to do on the fly. For a group of newbies who are going to be following your lead, I can't see there being any problems.Serpent's Skull is looking great, but I notice now that it is written for Pathfinder, not 3.5. Would I have to convert everything if I wanted it to work with 3.5? Which APs are specifically written for 3.5? I know the ones from Dungeon Magazine are, but what about the rest?

If you subscribe to the most recent adventure path (Serpent Skull), you also get the pdf's of each adventure for free. This is handy if you want to pull out the pictures, maps and illustrations and present them to the players yourself. As well, you can get a lot of accessories such as equipment cards especially for Serpent Skull.
About the only warning I would have is that it is set in Golarion (Paizo's world). While you can drop this into Eberron, there are going to be numerous cultural disconnects (warforged etc. vs, Mwangi) to negotiate. Perhaps enough that I would almost suggest going Golarion. That way, you can get fullest use out of some of the accessory books that really enrich the campaign (Heart of the Jungle and Sargava).
Whichever way though, I'm sure you are guaranteed of having a heap of fun so enjoy.
