Easiest place to start is to send you over to
www.Spycraftrpg.com , where you'l find all of the base (20-level) classes posted up through level 5, which is fine since after level 5 you'd probably start taking prestige classes. The basic game system is also availible as a down load, anlong with a few other bits in the preview and resources sections.
Ken is blatantly a point man- meaning he gets a good balance of skills and vitality, can give his action dice (a limited supply of extra dice you can roll after making a roll to improve it) to any one on his team. He gets the ability to speed up teammates long term activities (he can help Ryu navigate, or assit Jason in tuning up his car) and gets the "Lead" ability, which means sveral times per session he can make a skill check (like Hide or Sport (Skydiving)) and apply his result to his entire team.
Joe is a Soldier. He's got better fighting skills (BAB and more feats) than anyone else on the team. He's tough (a little bit of damage reduction and can make better use of the armor concealed in their outfits), and in particular I'd give him the Rocket Basics feat (and Rocket Mastery if you are playing at a higher level) for his love of launching Bird Missiles.
Jun is a Fixer. That gives her tons of skill points (for Hide, Move Silent, Demolitons). It also gives her Evasion and Uncanny dodge (nimble, isn't she

) and some sneak attack bonuses
Jinpei is a Snoop. He serves as the team's hacker and occasional mechanic. It'd also give him "flawless search" so he almost never fails to come up with some useful tid-bit while in investigative mode.
Ryu is pure wheelman. He's an ace pilot able to handle the God Phoenix with mastery. Throw in the vehicle familiarity and a decent skill base as a mechanic and you've got a hard working team of super agents.
That's a real basic start. You can tune it closer with the department choices, feat, and a little multiclassing (super agents do not have to put up with XP penalties when multi-classing

). I can see giving Ken at least one level in Wheelman who he can get the Daredevil class ability to improve his chase skills (Spycraft has a whole chapter devoted to chases). Jun might take a level of Faceman to build up some disguise ability.
Most likely the whole team has the Stealthy feat, giving them a +2 bonus to Hide and Move Silently and increasing their threat ranges with those skills (you can crit and fumble with skills in Spycraft). All of them then get outfited with gadgets (from the ISO, naturally) including their hopped up vehicles and most likely holographic camoflage suits (a gadget included in the man book).
The mass-transfer effect gadgets and a "tech-ninja" type class goes into the Pan Asia book to perfect them, but you could do damn formidable versions right now. Whirlwind pyramids by January
