I always put my stat bonuses into my highest score, since there's pretty much nothing I could possibly get from a secondary ability score that's more important than hitting more.
But as for my second stat bonus? That can go anywhere that I think will give me value. Some classes really rely on their secondary ability scores, but others don't.

Plus, my group has decided to avoid the point buy arms race by just using a standard array of 16/14/13/12/11/10. This means that my characters start the game with two odd ability scores, which might be worth boosting at some point to even them out.
In all seriousness, though, this is what I do as well. Though I MIGHT even bump a smaller stat to qualify for a prerequisite.I put them where they'll do the most good. That's usually in the primary, but not always. If my primary's on an even number and there's a useful tertiary that's on an odd number, I may well bump the tertiary.
Always increase primary.
Mostly always increase secondary, but sometimes an attribute needs to be raised a point or two to meet prerequisites for feats and such.
