Only reason I can think of is that it's a free power boost that benefits nonclerics more than clerics.
If a cleric gets a third domain, even a prestige domain, he gains the domain power and access to the new domain's spells as bonus spells. He still only gets one bonus domain spell per spell level. Moreover, clerics have such a huge spell list that the domain spells are unlikely to add THAT much diversity to their spell selection.
A druid, paladin, or ranger who gets a domain, OTOH, gets a bonus spell per spell level that the character didn't have before. Moreover, these classes have correspondingly smaller spell lists than the cleric, so the increased spellcasting diversity is comparatively a bigger bonus for them than for the cleric.
A sorcerer or wizard is benefited by gaining access to some divine spells, which can really be a boost if those spells include some healing spells. Moreover, getting a bonus spell known per spell level is a HUGE benefit for the bard and sorcerer, whose main spellcasting restriction is number of spells known.
