It's quite logical, when you think about it:

Magic and Alignments are clearly supernatural properties. Flash that can only be harmed (or harmed properly) by magical force or weapons that are aligned to the cosmic powers of morality and ethics are obviously not normal.

Dr /- is just a very tough customer who can weather cuts and the like.

Adamantine is a metal that can ignore hardness to a certain degree, so those with DR/adamantine have a very hard shell, but not hard enough for adamantine.

Silver and Cold Iron are stuff of legends. Werewolves would only be harmed with silver bullets/weapons, the fey folk always had a weakness for iron, with stories about very fast fairies that became slower when you brought iron. So that's not natural, either.

Actually, they are. According to the FAQ, all material-based DR is Extraordinary.

I think the idea is that DR that's penetrated by things that go away in an antimagic field is Supernatural (and therefore also goes away in an AMF), and DR that's penetrated by things that don't go away (damage type, material) is Exceptional. Which basically means you can't use an anti-magic field to become invulnerable.

Either that or they changed their mind - first they had the "when it can be negated by antimagic, it should be Su, else Ex", and than they thought about the nature of the source itself.
