An adult red dragon, who has vulnerability to cold, casts protection from energy (cold) on herself. Before the end of the spell's duration, a level 13 Wizard comes along and casts a cone of cold on the dragon. The wizard gets past the dragon's spell resistance and rolls a 46 on his damage roll.

How much damage does the dragon's protection from energy spell absorb? 46 or 69?

Defenses should come first. The 46 cold damage never gets to the dragon to be multiplied. The spell would even protect objects the dragon was carrying, that tells me the magic is forming a protective envelope around the dragon.
