I suspect so, but it isn't conclusively shown on the show.

I suspect that the two bodies they found in the cave last season were Amelia Earhart and Frank Noonan.

I think that the Island was used as a black ops research center for germ warfare during the height of the Cold War, by some as-yet-unspecified power. The 'bunker' is powered by a geothermal tap (the island almost has to be volcanic in origin) and was capable of being sealed in case of an accident; their lab and main facilities have yet to be seen and that's where The Others live.

I got the refrence, it's just three men have played Nemo at one time or another. Herbert Lom actually played the character in the Haryhousen movie Mysterous Island.

It seemed very clear visually that the bunker is located in existing lava tubes, by the color and shapes of the cave walls.
