My favorite (theoretical) use for the Gestalt rules is the Theme Party (tm).
Everyone is from a Rogue's guild. So, one side of your Gestalt levels must be Rogue levels or other Rogue-theme PrCs (e.g. Thief-Acrobat, Shadowdancer).
Everyone is a kung-fu fighter. So, one side of your Gestalt levels must be Swordsage, Monk or a Monk-theme PrC (e.g. Tattooed Monk, Fist of Zuoken).
Everyone is touched by mysterious divine forces. Half your Gestalt must be Sorcerer, Favored Soul, Psion or Psychic Warrior, or an appropriate PrC.
Everyone is part of a commando strike force. Half your Gestalt must be one of the following: Rogue, Scout, Ranger, Monk. You should put a lot of ranks in Hide, Move Silently, Listen and Spot -- you will need them.
