I assumed that once you rolled the attack on the invisible target under mvincent's ruling, the 50% miss chance would still apply.
Of course, presumably (as in the Striking the Cover Instead of a Missed Target optional variant rule), if your attack on the invisible creature missed due to concealment, then just like a miss due to Dodge bonuses, it means the attack wasn't stopped by the cover, and might hit the original target after all
