How do touch attack rolls work? What bonuses (and penalties?) get added in to determine your touch attack roll?

Assuming you mean a melee touch attack, the roll is the exact same as normal - Base Attack Bonus + any size modifier + any Str modifier.

The only difference is that you are going against somebody's Touch Armor Class - which is AC:10+size modifier+any Dex bonus+any magical bonuses. Basically, you ignore the armor in most situations.
 

A touch melee attack is just like a regular melee attack (1d20 + STR bonus + any other melee bonuses). A ranged touch attack is just like a regular ranged attack (1d20 + DEX bonus + any other ranged bonuses). The difference is in what defenses your target is allowed to apply (no armor/shield bonuses, for example).

I'll add that if you are making a touch attack with a weapon (using Find The Gap or some similar ability) you can add whatever bonuses such a weapon would normally grant you, including Weapon Focus, enhancement bonuses, etc.

Works the same for ranged touch attacks also, except substitute Dex Mod for Str Mod.

Note that it is supposed to be Str Mod and Dex Mod not Str Bonus and Dex Bonus, if you have a Str or Dex minus modifier then that applies to your attack rolls (depending on whether they are melee or ranged).
