In most cases, Prestige Classes represent individuals with unique (or nearly unique) abilities. As a result, there may only be 1 shadow dancer, 1 mystic theurge, etc.
I have a few that are organization-based, but not terribly many...and for most major organizations in the game, there's usually several potential prestige classes available.
Despite this, I let my players take prestige class levels as soon as they meet the mechanical requirements (and have enough XP to level up), as long as it's not totally nonsensical in terms of the story. The PrC's I allow are all fairly well balanced, so it's been a good system, so far.
