Incompetent DM seeks help with powerful PC

You can't gestalt paladin and rogue. The mandatory alignments clash. It's almost as bad a making a good aligned monk/warlock, or any type of paladin/warlock.

Rogues do not have a mandatory alignment in 3rd edition.

His AC is crap, and his touch AC will be crappy crap. He's also fairly reliant on his Charisma.

Doctor Blargney prescribes: ray of enfeeblement, ego whip, enervation, heavy pounders like huge elementals or giants.

I just can't seem to get the knack of using a creatures' abilities to their full advantage.
Okay.

Anything that would challenge his character would outright kill the rest of the party (one of whom is only level 7).
Wait. Why is one dude only 7th level?

I could throw Enchanters or Beguilers at him to take advantage of his measly +9 Will save--but that feels so cheap.
I see your problem. Don't be afraid of cheap tricks! Just make sure you apply them to everyone. There are plenty of monsters with area attacks that target one's Will save. Use some of these.

Use area spells that target Will. When an opponent finds out in combat that this PC tends to fail his Will saves, then you target him specifically.

"Always <alignment>" doesn't actually mean always. Look it up! That said, there does seem to be major fishiness with that character, but I'm not familiar with the gestalt rules, or how such a character would interact with a level adjustment.

Neither am I up on the gestalt rules but that does look like a high ECL.

Why did you give him such a high level to come back as after death? At the least new PC's should be brought in at a level equal to the lowest.

If you are ruthless enough this can be easily solved.
Method 1/ give him what he wishes for. As a reward for all his good deeds a god purges the demonic influence from him. Remove the template. If you are kind you might replace this with a level or two of paladin or leave him as a +1LA asamar (sp?)planetouched.

Method 2/ Energy drain, lots and lots of energy drain.

Other than that look at spells that target outsiders and fiends, hurt him without being too dooming to the rest of the PC's.

Also don't be afraid to target him specifically in fights. Big wings and scary visiage. Yes, it IS fair that the lions share of the pain is directed at him. He will draw more attention than the rest.

Monster wise I find Shadows to be equal opportunity kill joys, level DR and hp mean nothing, just touch AC and how much strenght. Sap him of a bit of strength and he'll be a lot less dangerous for a day or so.

Just don't overdo them. First time I used a pair of shadows it was, according to the CR an easy fight. Almost killed the entire party to strength loss.

The gestalt rules can be found here:

http://www.d20srd.org/srd/variant/classes/gestaltCharacters.htm

Broadly speaking, the two character levels should be the same (so Paladin 5 / Rogue 5) and if the LA is +4 then he's effectively a 9th level character (which I assume must make the 7th level player feel a bit let down).

If he's a Paladin 8 / Rogue 5 half-fiend, either he's not a gestalt (in which case he's effectively a 17th level character) or he is a gestalt and he's effectively a 12th or 13th level character. So, he needs to redo his character and bring it in line with the rest.

I think you need to check over the gestalt rules, and possibly ask the whole group to rework their characters to bring them in line - if that means upping the power of some characters to balance out the party then it might help everything.

In terms of in-game stuff, I'd certainly have the biggest, baddest enemies target the character - he's charismatic and scary looking!

As the previous posters have noted, the problem is that you've given this PC a ton of stuff (some of it breaking the way the rules are supposed to work, and not in a positive sense) and made him much stronger than the other PCs. The alignment thing doesn't really matter, IMNSHO, since I'm a big proponent of the "any creature can be any alignment" model, esp. with PCs (who tend to be pretty unique individuals). But the more mechanical stuff does. So either tone down his PC or level up the others and you're good to go. There really is no good reason to keep PCs at different levels.
