One option, as a house rule, would be to allow subdual damage attacks versus a flat-footed foe to force a fort save to avoid being knocked out: DC 10 + (2 / 5 points of damage dealt) + (size adjustment to hide checks). So, knocking out a halfling would be DC 14 + (2 / 5 damage), but knocking out a giant be DC 6 + (2 / 5 damage).
A medium high level rogue with a great sneak attack might be able to force a medium size foe to make a DC 30 fort save to avoid being knocked unconcious.
