Limited Wish amd Metamagic Feats

1) Could use Limited Wish to cast an Extended See Invisibility, if I have the Extend feat?

2) What if I don't have the Extend feat?

I can only offer my personal opinion - I'm not sure if there's an official rules take on this.

But I would say that if you have the Extend Feat, you can use an Extended Limited Wish to cast an Extended See Invisibility.

I might be harsher that other people, though :)

See invisibility is only a 2nd level spell 3rd level with the extend spell feat. Seeing as limited wish can duplicate any spell of 6th level or lower I really can't see the problem with allowing this. Heck, seeing as limited wish costs 300 x.p's I would rule you could cast see invisibility as a persistant spell (24 hours).
If that seems generous, think about this - with 2 limited wishes and 1,300 x.p's you could make see invisibility permanent on yourself (limited wish to duplicate see invisibility 300 xps, limited wish to duplicate permanancy 1,000 x.p's (same as the permanancy would cost anyway).

I, however, don't consider it a 3rd level spell - I consider it a 2nd level spell with a metamagic feat applied.

In my opinion, the Limited Wish can duplicate the 2nd level spell, but not the metamagic. I would, however, allow you to apply the feat (if you have it) to the spell doing the duplicating - in this case, Limited Wish.

Another example - Limited Wish has a Verbal and a Somatic component. Would you allow it to duplicate a Still, Silent See Invisibility?

Actually I would. Even by a strict interpretation – limited wish allows the casting of any spell 4th level and lower (even normally prohibited ones). Considering this, I have no real problem allowing the caster to essentially have a one shot still/silent spell that adds up to 4th level or less. The cost of the spell is incentive enough to not abuse it.
Going above 4th level – I may require the feat (hasn’t happened yet so haven’t had to rule on it). Certainly not official but seems fair.
 

Sure, you could use limited wish to cast still, silent spells but it is pointless since limited wish has V,S components. Even if you don't have the feat you could design a 3rd level spell called extended see invisibility and use limited wish to cast it without having to learn or memorize the spell.

That's my point really. Since limited wish can cast ANY spell of 4th or lower level:known or not (even barred) - why quibble if the equivilant spell is 4th or lower level.

... at a research cost of 3000gp, 3 weeks' of time spent, the possibility of blowing the Spellcraft check at the end of it all, and dependent on the permission of the DM, sure.

Yup, but as Archer noted, you can't duplicate the Still, Silent spell until you've completed the Verbal and Somatic components required to activate Limited Wish...
