1) Could use Limited Wish to cast an Extended See Invisibility, if I have the Extend feat?
2) What if I don't have the Extend feat?
See invisibility is only a 2nd level spell 3rd level with the extend spell feat. Seeing as limited wish can duplicate any spell of 6th level or lower I really can't see the problem with allowing this.

I, however, don't consider it a 3rd level spell - I consider it a 2nd level spell with a metamagic feat applied.
In my opinion, the Limited Wish can duplicate the 2nd level spell, but not the metamagic. I would, however, allow you to apply the feat (if you have it) to the spell doing the duplicating - in this case, Limited Wish.
Another example - Limited Wish has a Verbal and a Somatic component. Would you allow it to duplicate a Still, Silent See Invisibility?

Even if you don't have the feat you could design a 3rd level spell called extended see invisibility and use limited wish to cast it without having to learn or memorize the spell.

That's my point really. Since limited wish can cast ANY spell of 4th or lower level:known or not (even barred) - why quibble if the equivilant spell is 4th or lower level.
