I just got done scanning my Hard Drive with Ad-Aware and AVG and both of them detected a trojan horse but could not remove them. Is there any trojan horse removal freeware that I can peruse?
Did it say which trojan horse? Sometimes searching Google on the trojan horse name will tell you the name of a removal tool or a way to manually remove it.
Did you run the scanners in safe mode? A lot of times there is a process running in the background that will prevent an infection from being cleaned. Booting to Safe Mode will only load a minimum amount of things and may let one of the applications you ran actually clean it.

What is the name of the trojan?
First thing you'll want to do is turn off Windows Restore.
That's in the Control Panel -> System -> System Restore tab. Click 'Turn off System Restore for all drives" and reboot. System restore can be a handy feature, but it is also used by viruses and trojans to reapply themselves after you've removed them.
Sometimes if you can disable the active process of the trojan you can then remove it. Is there anything suspicious in listed as running in the windows task manager?
Most likely you'll need to boot into safe mode or from a CD to remove the trojan. If safe mode doesn't work you can download Knoppix linux CD to boot off of and have access to your hard drive, and then delete the offending file. If you're not familiar it loads and runs linux off of your CD and will not affect your Windows installation. But it will allow you to view your drives and delete files.
You were unable to remove the trojan because it was currently running. Boot your computer into safe mode and the trojan will not be running. Then run AVG and Ad-aware again.
Yep, run your utility programs in safe-mode so they can remove the programs. Also, you can try Spy-Bot 1.3 which is a nice one too which can "immunize" you from thousands of products too.
