If whoever is affected picks up the Blind-Fight feat, let them take no penalties whatsoever, or reduce the penalties further, just IMO, since Blind-Fight is to me training to deal with things you can't see.

The tank is a good possibility as my party tends to take actions out of "character". (Ask me about the sorcerer and the "Whistling Skeleton" sometime.)

I think you are exactly right about Blind-Fight and will keep that in mind.
 

I second the Blind-fight feat rational. I wish I had that!
I think its a perfect way to negate the penalties, as the feat provides a nice bonus as it is, but would be extra beneficial to the cyclops. It costs a feat, so why not?

they'll start with a -4 penalty to everything listed on page 27 of the 3.5 DMG (and including melee attacks) with it evolving to a -2 penalty to Spot and melee attacks after at least 2 months. My rationale for dropping the penalty to the other skills is that they tend to be undertaken in a less hurried environment. Spot, as I mentioned above, is more or less spur of the moment.
I think I'll adopt this as well, if it comes up in my games, as I can see the listed penalties to skills and such that aren't really a handicap, but certainly could be during the time of adjustment. And your rational that they occur in a less-hurried environment is right on. Compensating for lack of near depth perception is about taking a little extra time to gather the dimensional clues.
