To answer some basic questions raised:
1. No you do not have to apply flaws to an entire power set. They can be applied individually.
EX:
Telepathy [Extra: Mental Blast [Flaw: Range - Touch]; Cost: 3pp/rank]
In the above example mental blast is flawed to touch range only reducing its cost by 1pp/rank.
2. Power stunts are technically feats applied to a power. The naming convention is a bit confusing. An alternate effect is a power which can be purchased as an effect you can use instead of the main power.
So example:
Energy Blast (Fire) +10
Stunt: Penetrating Attack (Energy Blast)
Alt-Effect: Energy Blast +6 [Extra: Area +6]
This example illustrates the two different purchases. The first is an actual stunts. It is a feat that effects all the powers in the set.
The second is an alternate effect. It is an ability that is used instead of the main effect, EB (fire). The altenate effect must cost equal or lesser total pp than the power it is based on. A 10 PR energy blast costs 20pp and my alternate effect in this examples costs 18pp.
Both cost 2pp to purchase.
If the power is supplied from a device the power stunt costs 1pp but the alternate effect still costs 2pp.
3. Flaws in a main effect do not have to effect alternate effects.
Example:
Mental Blast +10
Flaw: Tiring
Alt-Effect: Mental Blast +6
This example has a rank 10 tiring mental blast or the character could use a rank 6 mental blast that is not tiring.
