Specifically, you are paying a small cost for greater range of options rather than the big cost for overt power.

Consider: 'I can fly. Or I can shoot beams out of my eyes. Just not both.'
Ok, so flight is useful... but you can't actually do anything else when flying. Flight becomes more a handy vehicle for getting to or away from encounters.

Now consider the guy who can do BOTH. MUCH more powerful.

A better example, consider the guy who can shoot fire at someone. Now he wants to make a big ball of fire. Now he wants to make a cone of fire. Now he wants to shoot lightning instead.

Mechanically, he's making the same attack with slight alterations to effects. Without APs, he'd be paying hideous amounts of points. In fact, he'd feel stupid spending all those points, when he could stick to one attack, get a cool defensive power, maybe a few extra senses, and a travel power.

Tri-stat has a rudimentary precursor to this idea; a second attack power is at half cost, and the third+ attack powers are only one point apiece (if I remember correctly).

Another limitation:
If an enemy Drains an ability (which isn't terribly uncommon), drain also applies to every variation of that ability.
