I was wondering if you nice people might be able to tell me of books with alternate magic rules as well as pros/cons and flavor issues that might come with the books.

Well, Magic by AEG has a lot of magical classes and options. One of the pros or cons, depending on how one looks at is is they are all core classes.

Occult Lore by Atlas games also has many new magical classes and options. However, they seemed more NPC oriented to me. I think it would be hard to have a PC use some of them.

For a really new and oprginal take on magic, you can look in the Slain campaign book. Magic in this sewtting is weaker then standard, but anyone can use it regardless of class. It is a full campaign book based on Celtic everything, so that may be a good or a bad thing (personally I love the book :D)
 

You can also look at Chaos Magic by Mongoose. Battle Magic is just a slightly different look at magic, also by Mongoose.

Also, check out Elemtents of Magic by Natural 20 Press. It's simple, easy, and different.
 




Yeah. Chaos Magic by Mongoose is very good.

The Wheel of Time's system maps well to the novels and I think it's different enough to spice things up.

Monte Cook's The Book of Eldritch Might II has different rules for Bards and "spell songs" and rules for living magic.

It's Mongoose again but their Slaine: The Roleplaying Game of Celtic Heroes has a different magic system and it gets rid of spell slots.

I'm not sure Natural d20 Press's Wild Magic is really what you're after. It's more of an add-on to the current system. On a similar note you might look at Mystic Eye's Blood and Blight magic for their Hunt: Rise of Evil setting if you just want to twist things around a bit.

You could just use the Psionics system as magic too.
