Can a cleric apply metamagic to his domain spells? Example: A cleric with the trickery domain preparing an extented invisibility in his 3rd level domain slot. Is this legal?

Yes - but, as you mention, he may only memorize his domain spells in his domain slots.

Sure

Just keep domain spells & slot completely separate from their cleric spells & slots (just like they were spells from 2 different classes), and you can freely use a domain slot to prepare a lower-level domain spell, with or without metamagic feats applied.
