why wouldn't they remove the d20 logo and licnese from the PDF if they want to continue sales?

Some publishers just don't want to take the effort to do that.

Some do; Mongoose has already stripped the D20 logo from the Quintessesntial PDF series.

Some didn't want to bother. Some material probably have reference or citations to WotC's copyrighted material that the d20 license would allow. Removing the citations within the Covered Product would also be a hassle.
