"Old School" Traveller: Best Books?

You'll save a tonof money (and time) if you just pick up the CD-ROMs from FFE. You can get the entire Classic Traveller, MegaTraveller, and TNE collections of PDFs for about $35 each. The PDFs are scans but contain the OCR text so they're completely searchable. The Traveller wiki is also a really good source of story data.
In terms of timelines the Far Future Enterprises publications go Classic Traveller -> MegaTraveller -> TNE. Classic Traveller takes places in the first decade of the 1100s (Imperium calendar, 5700AD or so by our calendar). The Emperor is assassinated which kicks off a giant civil war known as the Rebellion which is the backdrop of MegaTraveller. A sentient computer virus is unleashed by one of the Rebellion factions which destroys technology (and people) all over the remnants of the Imperium. The Virus is essentially an Imperium-wide apocalypse and the aftermath of its destruction is the backdrop of the TNE books.
