All right, this is the way I see it.....
If you go back and watch your original Matrix, you see that just before the interrogation scene with Smith and the weird buggy thing, Neo is sitting in a room and is being wathed on many TVs. This scene copies exactly the Architect's office. I think the Architect was watching Neo.
Why?
Because he knew, just like the Oracle knows all, he knew that Neo would be different than the other Ones. He knew that Neo would break the mold and go against the plan. So the choice was just like the vase situation in the first film. "Would you have still broken the vase if I hadn't said anything?" The Architect was testing Neo to see if he would actually make the decision that he had foreseen and bring about the possible end of the machines.
Prediction:
The Architect is now terrified of Neo, but at the same time realizes Neo's major weakness (and his strength). Compassion. Neo is starting to become a machine, so to speak, he is developing powers that could not come to most humans, he is a cyborg in a sense. During the oncoming fight with Smith, he is holding his own until some threat enters the picture. e.g. The Merovingian kidnaps Trinity and Morpheus with the Twins and forces Neo to try and save them. Now caught between Smith and the Twins, he is injured, only making his human faults more prominent. Now, his inadequacies have cost him his loved ones and all of humanity. So the Architect brings him back to his office, and offers Neo the chance to become a machine, fully, and to be able to control the Matrix. He accepts out of desperation and compassion, and goes back to kick some serious ass. Making the Matrix bend and do his will, bye bye Smithy!! Neo realizes that he is now the Architect, he is now the Matrix. So as the machine army crawls towards Zion, Neo assumes command, forces the machines to brawl each other, leading to a huge series of special effects scenes in the Matrix and the real world. And with most of the machines destroyed, Neo realizes he has one final task, he must free humanity entirely, he must destroy the Matrix, he must destroy himself. Long dramatic goodbye scene ensues, tears are shed, Neo dies in some dramatic sense that the W bros have no problem cooking up, and then humanity emerges from the sewers to reclaim their planet.
