So, from the expert...Is Neo Jesus?
Neo is a Hero and exists in the text as a configuration of the audience. He mediates the metaphysical - in this case the Matrix - on our behalf.
He is undertaking a quest in the Wilderness (the space between Civilisation and the Metaphysical spaces; heaven and hell) in order to negotiate the question of human work in the post industrial world - ie. the films represent post industrial humanity's fear that because their intellectual property and capital can be owned by others, they themselves are owned by others. In the text, all of humanity is enslaved and their entire being is used to service an invisible (to most) machinery that treats them as resources (literally Human Resources)
Neo isn't Jesus (Jesus is a divine figure). Neo is more of the tradition of heroes such as Hercules or Gilgamesh or "Monkey" - semi divine heroic beings but not the creators of how things are meant to be.
That being said, there are strong parallels between Neo and Jesus - especially with the Architect. That whole scene reads like the temptation in the desert, with the Architect in the role of Satan. Interesting, until I started writing this I hadn't thought of that connection.
So...oh, wait a minute, you weren't seriously asking my expert opinion, were you?
OK, like every good post modernist, I'll end by saying something controversial (and you can quote me on this):
"If Neo is Jesus, then so is Luke Skywalker!"
