I am curious about why this is a Word formatted document and not pdf like all the other errata.

- An Empowered fireball won't penetrate a sphere of invulnerability. It's not a 5th level spell.

- The save DC for an Empowered fireball is calculated as though it were a 3rd level spell.

That's unfortunate. However, with a little goodwill, you could read it the other way too... and in any case, how bad is energy substitution+empower+arcane thesis? It's a bunch of feats, just to cast one damage spell somewhat more powerfully.

Seriously though, given the way the errata explains the spell level calculations: namely separate calculations per metamagic feat, it doesn't strike me as odd to apply the limitation of "cannot reduce level" per metamagic feat too. Otherwise you're still left with the wonky situation that an empowered fireball drops in level once you energy substitute it; something I'm pretty sure they didn't intend.
