Well, this is simply untrue. There are tons of papers in which they are just used on their own. I was just recently looking at a paper published in the Journal of Chemical Physics in which the energy levels are expressed in hartrees. eV and cm^(-1) are also widely used in literature as units of energy.

The issue with Atomic Units is that there is no equivelant S.I. values of the maginitude needed to deal for AU level calculations. It's like the value c (constant) used for the speed of light isn't directly S.I. However, the use of non-S.I. measurement is still regulated and standardised within S.I. documentation, while AU units still have to be converted should they need to be related to more conventional values. I would be very surprised if there is scientific literature, published in modern times, that do not at least acknowledge this in their appendices.
