Pathfinder 1E Questions about Spell Levels

From what I've read, an Oracle can learn the Tongues spell in a variety of ways, but it looks like for each the spell level for Tongues is different. If someone could clear this up I'd be quite appreciative?

Learning the spell as normal is clearly a L4 spell on the Cleric/Oracle spell list.

Learning it from the Lore Spirit from the Spirit Guide Archetype seems to place it as a L2 spell.

Learning it from the Lore mystery also seems to place it as a L2 spell, being as it is learned at L4.

Learning it from the Dark Tapestry mystery occurs at L6, which would mean the spell could be no higher than L3 if it can be cast.

That is correct, the thing with bonus spells that mysteries or domains give you that you already have in your list is to learning them before you could normally. And you could save a higher spell slot for other powerful spell.
