quick magic missile damage question

Right. This is the (intended) drawback of auto-hit powers like this, they get very few damage boosts.

Magic Missile is "auto-hit" (which really means it's auto-damage and doesn't hit at all), but the reason it's low damage is because it has no damage roll, which is entirely separate (see powers like Prismatic Strands, which roll to hit but have no damage roll). Most damage boosters apply only to damage rolls, not to damage in general.

And the reason it no longer has a damage roll is because it's auto-damage.
 

What about for powers that do ability modifier damage without an actual roll for damage to a second target, like Cleave? Does one add magic weapon enhancement bonus damage or Weapon Focus feat bonus damage to the damage done to the second creature (the one for which there is no roll)?

No. You only add damage if something tells you to.

In the Effect line, Magic Missile specifically tells you to add the enhancement bonus.
