Pesonally find it annoying an incoporeal creature takes damage based on how hard a weapon is swung.

If it were true that both Power Attack and Weapon Specialization did not work against incorporeal creatures, I think a logical argument can be made that Favored Enemy may or may not apply.

But given the RAW, I do not think any reasonable argument of the kind is a logical possibility. IMNSHO.

Nor it there any necessity based on logic to restrict the Favored Enemy damage bonus to mechanics based on anatomy.

Nor is it clear that even incorporeal creatures must lack the moral equivalent of anatomy regardless of what their "physical nature" happens to be, e.g. "Do not aim towards what looks like the head with a wide swing -- they move up & down quicker than you might think and will easily dodge the blow."
