If you want to get technical, it would hurt like hell. Flesh has no hardness, therefore it is weaker than the armor. Reduce and Enlarge function so long as the materials interfering are weaker.

I could see it reasonable to rule that a small penalty applies to skill checks and such, but I wouldn't rule that way.

You know me. I always get technical. I'm pretty sure that they (read WotC) would have stated such a side effect in the spell description or at the very least in the FAQ.

Exactly. One of the reasons why I wouldn't rule that way.
