Bah!
Replicators are nothing more than a more primitive version of the refined Borg nanotech, which is already fully understood by the Collective, and most importantly of all, infinitesimally smaller than the Replicator tinkertoys.
As far as their being intelligent, termites don't build the mounds taller than can be so supported by their own weight. Big deal if some Reps have some built-in instinctive behavior that keeps them from over mining a ship. They are just bugs whose behavior is shaped by evolution not consciousness.
Energy tech is not the battlefield where Borg vs. Reps will be decided, its the nanofield. Remember the Black Death, was it the Rep-sized rats than killed all the people? No, it was the Borg nanotech-sized bacterium Yersinia pestis that did. A macroscopic organism like the Reps wouldn't have a chance versus the Borg assimilation vector.
Heck, given the Borgs expertise in the field of cybernetic control after the first Rep was assimilated, the Borg would know enough about the Reps infraspecies communication schema that the sapient Borg could start issuing commands to the sub-sapient Reps and instantly domesticate the species. If the Borg met the Reps what would happen, a drawn out war between the two?
Nope, in the space of few minutes, the Borg would become twice the badasses they were before with the Reps assuming the role of their new wardogs.
Finally, for purely aesthetic reasons, I would much rather see the Borg, in all their techno-zombie splendor with their bodacious, assembly-required Queen, come out victorious over some purple-pink Legos whose clattering racket sounds like six inch press-on nails tapping on formica.
