Maybe it's just my ignorance, but I always thought that you needed the second hand free 'for balance' in order to gain the weapon finesse bonus. If this is the case you wouldn't be able to dual wield and receive the feat bonus. Is that correct?

No, it is not correct. The feat description gives specific penalties for not having your off hand free: that is the armor check penalty of any shield you use. There are no other penalties mentioned. No other penalties apply.
This has been clarified in the D&D FAQ. You can use Weapon Finesse with two weapons.
