Running the Freeport Trilogy - Advice and Opinions Wanted

Just to clarify, I do really enjoy the Freeport setting and my players had a great time. There are some weird discrepancies within the setting (the aforementioned Cthulhu stuff being one of them), but a good DM can easily tweak it.

How is that a discrepancy? I think that's been one of the main selling points.

Or do you mean discrepancy with the setting you're running Freeport in? Probably so. Duh. Don't mind me.
