D&D General Shadows of Mystara - References

I loved the old video games compiled as Shadows of Mystara.

I have a strange question though.

What references do they have to the campaign setting mystara or was it mostly made up?

Well, the giant dinosaur who shows up to help you at the end of them is Ka the Preserver, a major Immortal (not gods, we don't call them gods) of the setting who was introduced in the Hollow World boxed set. Synn, the game's major villain, is an established personage of the setting, though she's a bit altered for the game. They're both set in nations (Darokin and Glantri) that exist in the Known World.

There's a lot of things that show up in Mystara like Shadow Elves and Synn, but the game is completely separated from actual canon. Synn in the setting is an undead shadow dragon not a red dragon for example, and the Shadow elves look nothing like that and aren't bad guys. The video games were definitely inspired by Mystara, but artistic license was applied heavily.

Ka's appearance was in another game, Warriors of the Eternal Sun, was it not?
Several specific locations in Darokin, Glantri and the Brokenlands are featured.
Also Shadowelves were featured.
Prince Malachie of Glantri appears in a Flying Ship at the end (Canon NPC).
The weird train thing is supposedly a Juggernaut.
