It's arguable... skills appear outside the section labelled "Class Features", so losing class features could be considered not to apply to skills. However, hit dice appear outside "Class Features" as well, and they're specifically excluded, while skill points aren't.

Edit: The only problem comes when the wearer has maxed out ranks in all the headband's skills, it won't balance out.

Simple - use "best of" rules - if the headband knows Hide(10) and Move Silently (5), and you know Hide(5) and Move Silently(10), when you wear the headband, you know Hide(10) and Move Silently(10), not Hide(15) nor Move Silently(15). It grants temporary ranks in a skill - not a bonus to the skill. Ranks do not stack with ranks (in the case of leveling up, you are improving your own Ranks, not stacking ranks).
