The only times I recall Jor-el doing (via the ship) or saying anything harsh has been in response to his son defying him. And, most fathers would see that as discipline.

I admit, I do not see all the episodes and the ones I do see are only in bits and pieces due to various responsibilities that don't let me sit in front of the tv for any stretch at a time... so , I could very well have missed something that was specific.

I've seen 'em all and I think this is dead-on. I also agree with Tarrasque Wrangler's basic assessment, above.
 

Comparatively speaking, I liked this season's ending MUCH better than season 1's ending.
This was (as I felt it) a "season's finale" as opposed to "this is a two-part episode that you have to wait all summer to see concluded"
