They could just give the new fighter archetypes a “bonus feature” at a convenient level, or add a rule that if your fighter subclass gets a feature at X level, you gain that instead of the bonus feat at that level.

Whatever they do, I don’t think it’s gonna give any any trouble, and the new phb will address it for clarity.

Totally doable with a sidebar, for sure. I don't forsee any difficulty with using 5E compatible Subclasses in the final product, and Monsters and Adventures are a breeze.
