There is a PC who possesses a natural attack with his horns... if he's holding a crossbow, does he still threaten the squares around him with his natural attack? The attack with the horns does not require the use of his hands.

He should, yes. The typical example of this is a warforged with a natural slam attack wielding a reach weapon.
